Cake's version of "I will Survive" adds one word that really nails it for me.
Despite the song's recent overplayed popularity, both Rufus Wainwright's and Jeff Buckley's versions of Leonard Cohen's "Hallelujah".
Johnny Cash doing Nine Inch Nails' "Hurt" is really good, and extra depressing now that he's gone.
Finally, I just want to add the opposite of this thread. Two songs that were much popular as covers but I enjoy the nearly unknown originals better. Both are Tom Waits songs: "Downtown Train" (covered by Rod Stewart) and "Jersey Girl" (covered by Bruce)
