Over the years I've used a few different methods. Winter is easy as I generally wear pants or a jacket that have a zippered pocket. Summer is more of a challenge as my shorts have only a small pocket which generally has just enough room for GU.
In those cases, I either
Hide them in front of my house
Put just the keys behind my iphone arm band
or, use a light wrist band designed to hold a key, money, etc.
I use to have this problem pretty often. I just attach a lanyard to my keyring when I wanna go for a run and hang it around my neck. tuck it in to a shirt and its pretty snug, not irritating at all. I'm actually surprised no one else mentioned this. although I only have 2 keys on my ring so others may find this a little too irritating.
I use a small spibelt to hold my keys, drink money or ID while running. It's a belt with a tiny zip up pocket. It's extremely discreet and doesn't feel uncomfortable at all. Once you're off and running you hardly know it's there. What's nice about it too is that it can expand and hold quite a few items if need be.
I have an extra key ring with the bare minimum 2 keys needed to my apt/bldng. I just put my finger through the split ring and hold keys in hand while running-I'm so used to doing this I don't even notice them anymore. I only run for :30 min though.

When I run from home I lace my door key into my shoe since most of my shorts don't have pockets. If I'm away at the Y or a trail I leave them in the car. I had a copy made of my car key on on a small key that will open the door, or the trunk to unlock the car and then I have my gear.
