As always YMMV but my top three are:-
Bennett- Commando
Clarence Boddicker- Robocop
Angel Eyes- The Good, The Bad and The Ugly

Max Cady - Cape Fear
Dr. Hannibal Lecter - Silence of the Lambs

I know most will mention the more crazily graphically violent villains from more recent movies, but in terms of truly disturbing villains who don't actually stab peoples' heads with pencils onscreen I'd vote for:

Robert Mitchum as psycho killer Max Cady in the original (and far superior than the remake of) "Cape Fear."

Jack Palance as the rangers' tool in black facing the title character (Alan Ladd) in "Shane."

Paul Muni as the incestuous gangster in the original (and far superior to the remake of) "Scarface"

The two hillbillies who make poor Ned Beatty "squeal like a pig" in "Deliverance"

And, for sheer hamminess and great wiggery, you can't beat Ricardo ("rich cordaban leather") Montalban as Khan in "Star Trek: The Wrath of Khan")

There may have been better bad guys, but as far as actors playing bad guys, I've just got to go with Oldman in general.
